Hi looking at spring/shock combo for my Leon Cupra, after reading lots of threads it looks like for Cupras the mm drop isn't accurate is this correct?
I have been looking at Koni strt kit with a 35mm drop but if im correct this is actually only a 15-20mm drop. In which case if i go for a jom set up 50mm drop I should actually get 35mm, please help!

Yes that's correct, with the Cupra already being lower you'll need to take around 10-15mm off the stated drop.

The JOM kit drops it 40mm which would give the Cupra around a 25-30mm drop, it's the Weitec Ultra GT kit that drops it 50mm (35-40mm for the Cupra).

with the weitec kit at 50mm but actually 30/35mm it would still be ok for everyday use without bottoming out or need to upgrade arbs or anything else?

You may need to upgrade the front ARB but some have got away without having to, it would still be fine for everyday use though.
