Can the throttle bodies on Leon Cupra / Cupra R be re-aligned using vag-com? Or is the only method available the disconnect-the-battery-for-5-minutes-then-reconnect-and-leave-ignition-on-for-5-minutes method?

Yes can be done with Vagcom Rog, sure it's block 060 on the adaptation

VAG COM or diag equipment is the ONLY way to properly reset the throttle body alignment as far as I know. Disconnecting the battery or the throttle body actually causes it to loose its settings.

There's some debate about doing a tba via the "leave the ignition on for 2 mins without starting from cold" method.

Maybe it is not aligning the throttle body, but does anyone actually know what is going on when you do the above?

There's a whistling noise for a few secs so it must be doing something, and it seems to make the car more responsive when you do it every few weeks.

its not so much a benifit but a need, when the car starts it begins a cycle which sets data in the ecu/ecm so when the battery has been removed or drained all the data has been lost or best part so the system needs to be recalculated and stored in the ecu/m, some systems have (kam) keep alive memory which is stored on a chip so data isnt lost "thats dosnt count for radio code though just injection set up
