Fuel flap lock leaking water into boot,

Water is coming into the boot via the locking mechanism for the fuel flap.

Im going to have to work out how to take it apart any advice on this would be great

Has Anyone else had this issue and was it no.5 or maybe no4 on the diagram causing the issue? As im guessing thats what will be the cause. Thoughts?

Anyone know if these parts are still listed as available on ETKA?

I think the below part numbers are correct, but some of the items are now possibly obsolete.
Also I've attached an image which shows all parts listed.
Water leak might be from item number 3 in list below (item 5 in your image) But like you say ideally you need to investigate that area first to be sure.

1) Fuel flap
part number 1M5 809 905D and 1M5 809 905E
Possibly still available

2) Guide sleeve for locking rod
Part number 3B0 810 901A (2000 to 2002)
Part number 3B0 810 899 (2002 onwards)
Possibly still available

3) rubber grommet seal (possibly fit's into inner wheel arch and helps to seal the guide sleeve going through)
Part number 3B0 810 911A
Possibly still available

4) Fuel flap solenoid motor
Part number 1M6 810 773D (Leon)
Possibly still available

5) Retaining screw (keeps fuel flap housing secure)
Part number N90 594 201
Possibly obsolete since 2015

6) Rubber splash guard seal
Part number 1M0 809 908B ( year 2000 to 2002)
Might be still available ??

6A) Retaining seal ring (only fit's with item 6 I think)
Part number 1M0 809 908C
2000 to 2002 but is still listed on Etka up until roughly 2006
Might be still available ??

7) rubber hose (allows spilt fuel or rain water to drain away)
Part number 893 809 937
Possibly still available

8) clip (to help secure the above drain hose)
Part number 1H0 971 787
Possibly still available

9) support bracket piece
Part number 1M6 810 931A
Obsolete no longer available

The water is definitely coming in from the fuel lock. Tested it multiple times now. Just need it to stop raining to allow me to take it apart and see how.
May try removing the wheel arch liner first and see if I can get to the guide tube and seal from there rather than removing the filler flap and disturbing them further.
