Long Story! BXE issue Wont Start

Ok ill start at the beginning,

i have a 2008 1.9 tdi seat altea xl in grey, love this car! ran sweet as a nut (not needed to spend anything on her) until............. the curse of the BXE decided to visit! conrod #1 very kindly exited the block just as the wife came off a roundabout in town.

so took to local seat garage, £5000 to repair ( only worth £2k part ex) so funnily enough decided to get the car home and find myself an engine to replace myself.

so i struggled to find a BXE within my price range so i did soem research and found that a BKE would do the job, so i purchased one from a 2005 audi a4.

installled it in the altea, with original turbo, egr etc, everything was plug and play.............
apart from the crank sensor, on the BXE the sensor is located behind the flywheel, where as the BKE is located in the side of the block, ( similar physical location) but this leads me on to my problem,

SHE WONT START!!

now using a friends OBD tool i have a code for Speed sensor intermittent, i think it was G28 sensor intermittent signal (crank sensor)

so i am on the understanding that the original engine picks up a revolution of the crank in a certain time/speed if this time/speed is not correct with other sensors then the car will not fuel, as my new engine is trying to get this reading from a different position therefore the time/speed is not matching,

my thoughts are is it possible to change the setting on the ecu?

has anyone come across this problem before? found a solution?

i've got this far and really would like to finish the job.

any help or advice would be great!!!
