Rust on door

As the title says on my seat Altea xl I have the tiniest or rust on the bottom of the door on the end closest to hinge. I took it to any independent bodywork specialist who is honest and trustworthy. He pointed out the reason been that the plastic trim that runs down the sills the length of the car is rubbing very slightly on the base of the door and has worn paint way, hence the rust. He pointed out the shut lines on passenger side and the gap between door and trim. There is none on driver side! He told me he wouldn't waste time repairing as it will come back, unless I get sill sorted; he believes it has somehow "lifted" and that is why I have no gap and the said rubbing? Anyone had this, or know best way to tackle this problem?
As I say the rust is tiny(the size of my little finger nail) but I don't want it spreading!!

Brush Kurust on it, neutralise's rust. Then perhaps a periodic reapplication, also seal the area with a touch up pen.

My 2010 XL has the same only its at the rear of the drivers door and front of rear passenger door. Might have a look at taking the plastic sill off to have a look. Again pretty poor Seat quality I don't think I'll be buying another.
