Usually door seals: the driver's door tends to fail first, and water will run back from the front into the rear footwell.
There are some other leak points that people have reported over the years. The cable glands in the firewall can leak, particularly if new cables have been pushed through for aftermarket gauges and the like. There is a joint under the scuttle on the drivers side that is sometimes not sealed well enough: both will cause leaks into the pedal area.
The pollen filter cover is easy to put back wrongly which will let water into the filter which then leaks into the passenger footwells.
But it's usually the doors.

Yeah theres hundreds of posts about door seals, an easy fix you can do yourself for a few pounds. As another has said the drivers one tends to go first, the water fills up and soaks the back too, there can be a ridiculous amount of water in there all soaked into the sound proofing in the floor. Thats not to say the back ones arent gone too, my back drivers side one was gone not bad but needed done. Replace all of them if you can just to be sure. The pollen filter can do it too as others have said but that should only soak the passengers side.
I didnt find it easy to diagnose mine as door seals as the sills were always dry but it was after looking on here I just went for it and it was indeed the door seals.
Theres a possiblility it could be other stuff like missing floor grommits etc but door seals are such a common problem the chances of it not being that are slim.

Spot on think its time to get me tools out! Is it a stealers job for the seals or is there somewhere else that anyone recommends?
Yip that thread tells you everything you need to know. Definatly not a stealers job. A roll of any double sided rubber / foam sealant will do, some on here reccomend stuff on ebay that is apparently "for the job" but its more expensive than the window sealent stuff I used (a few quid in B&Q). After you do one door and know what your doing its easy, just watch you dont break the clips
I used silicone sealant (gasket seal) instead of the butyl strip, used plenty of it cost a couple of quid and it's done the job... Don't leave it over the winter, I found out the hard way... Comes to something when there's more ice inside then there is out

What did you use, the foam stuff that compresses for draughts?
Yeah kind of, its a bit more solid than that stuff though. Its the stuff the glass actually sits on in a window you stick one side to the wood and the glass sticks to the other side and it gives a seal. My old mans a carpenters so he had some that I nicked.
Yeah with you now, anything that is that type of rubber stuff and compresses when the bolts are tightened would do.

As I said in another thread, foam seal is what has already failed in the door, so replacing it with more foam seal is just storing up trouble.
People have used silicone bathroom sealant before as well, and several have reported subsequent leaks.
The biggest part of the job is the time it takes to get to the joint, clean out the failed foam and replace the seal. For the sake of a few quid (what £3 vs £12 for the whole project, all four doors) I recommend the butyl strip.

I don't think this is foam it's a rubber, if mine needed doing I know i'd be using butyl though.

A fair point on the price, the stuff im on about though is way thicker than the orginal stuff which can only be described as s**t, so when the bolts are all tightened down theres no way water should get through. Its working on mine anyway, but I only really used that stuff becuase I had it avaliable.
