I assume the mk2 uses a version of the 02M gearbox?

The 02M (as used in the mk1 LC, LCR and other VAG stuff) has two final drive paths, one for 1-4 and the other for 5&6 iirc. That'll be the group 1 and group 2 you are seeing.

It's an 02Q 'box, but running the gears through my gear calculator spreadsheet seems to give the right speeds for the ratios.... odd that it has 2 final drives though...
 
The two final-drive ratios are down to certain gears taking different paths through the box, as csd_19 says.

It messes with my brain a bit but my engineering-savvy colleague seems to understand it.
