I read somewhere that the engine mounts on mapped Golf GTis are giving in, probably due to the excess movement on remapped cars. Might have something to do with that?

Sounds like Pepe was having a particularly bad friday afternoon when he assembled your Cupra...

I was gonna ask if you had any problems with the Warranty because of your remap, do they know about it and when did you have it done?

Pummys correcto, dave, i think it could be what you have said.. i need to try have a look but i doubt it will see anything wrong..

the clunk does sound clutch / transmission related i THINK.. its very strange. car drives fine tho.. maybe a bit of torque steer also which i never noticed before.. maybe something is starting to give way?

Had same symptoms on last week, on my Cupra. Clunk from under car, when pulling on first or second gear. Felt very much, like the sound, when break pads clunk off the brake discs.
Two-three days later , on slow junction turn, heard a sound from under the car, that something metal hit the tarmac. Stopped right away, and founded a peace of metal with two holes and broken bolt on one of it.
The peace of metal, as I found out later on, was a bracket, which helps to keep gearbox mount in place. As my understandings goes, it is bolted with two bolt onto gearbox , but only first one holds a mount directly onto gearbox. The second one (and the bracket itself) is needed, that the first mount bolt doesn't get too much strength on it. On my car, that second bolt was missing ,and the first one didn't hold the strength and broke.
Found the second one in my front yard, a day after. It was in one piece, so it just had come loose earlier - why, a haven't found out.
I was very lucky, that it didn't broke on full throttle and I heard right away, when it came loose. So hopefully, nothing other was harmed.
Dealer replaced the bolts under warranty.
I hope the stays in place future on.....

H8T WP - did you had the same bolt missing?

Did you come right mate?
My Leon Cupra did the same thing and the gearbox bolt was missing.

Did you fit the VF - RearTorque Mounts? Do they help?
Just ordered mines........

Is this noise like a stainless steel single click? Happens as soon as a "chunk" of torque is applied or let go?
