From what I remember on the other door, the speaker mount is actually in the door card so the window shouldn't interfere.. The window will be down anyway so I'll make sure.

One thing I did notice with the doors is that there is absolutely no sound deadening in them!

Literally just the door metal and door card.. Is it worth putting some sort of sound deadening in? Any recommendations on decent material to use?

24mm mdf spacer rings are fine , my baffles are rock solid , i used dynmat to sound deaden my doors , 1 1/2 sheets per door , i doubled the layer behind where the speaker goes , just be prepared for a lot of cuts and scuffs , the inside edges of the door are bloody sharp.
make sure you get yourself one of those small plastic wall paper rollers to smooth out the dynamat.

I changed the speakers in my leon within a month of buying it, they were awful, sounded like someone farting in a cardboard box... I would like a small sub to compliment them but to be honest the sound is good now. The RNS510 helps as it has a bass boost or loudness option that the stock head unit doesn't. All depends what your budget is I guess, I paid £150 for 4 pioneer Kevlar speakers including fitting as they were end of line model and I didn't expect much of a difference but it is so much better it's indescribable.
